Yes they use raw marks but most atar calculators use aligned marks. If the atar calculator uses raw or aligned marks either way it will obviously be less accurate as they don't account for the difficulty of the test that specific year (usually it's based on previous years).

Obviously the NESA formula is really complicated and you can't exactly predict your atar, but you can get a rough estimate of your atar using your aligned marks.
